You could try using "Project X". I haven't tried exactly what you want to do, but I think it will work. You just need to load the two files into Project X, and then press the "Go" button to demux to a single pair of video/audio elementary streams. You can then use mplex to generate a single, clean MPEG file ready for dvdauthor. I'm assuming that the video and audio streams in both files use the same formats - otherwise you will need to re-encode one.
