The file format is very complex (variable length headers).   You need the 
MPEG spec (several hundred pages!).  However, if you email me the files I can 
analyze them for you (there are header parser tools I can recommend) - 
hopefully if some systematic difference comes out the necessary mods can be 
merged into the mpeg2enc.

Useful header tools:  view_knot_dump, dvdview.   There are also a bunch of 
others.
PPS
You need an up-to-date mpeg2enc / mplex to exclude some old and now fixed
bugs.
