For the records: the problem was caused by an application called Ice which hides some icons in the menubar, since the red number disappeared when I had 0 unread emails this created some issues with the application. I solved thanks to Benny with the option to always show the numbers even if 0 with this option:
`defaults write com.freron.MailMate MmStatusBarShowZeroCounts -bool YES`

You should at least be able to go into the Counters settings pane and enable/disable each of the 4 available counters. When this settings pane is open all enabled counters should show up even with a count of 0.

If you don't see one or more counters then I suspect it's because there's no room for them in your main menu. You might be able to make more room by changing System Settings and/or drag some of the icons out of the menu bar while holding down the command key (⌘).
