Here's the normal flow of things, at least for me: 1. I read a tweet in Tweetlist with a link I want to look at, but don't have time to right then. 2. I triple tap the tweet, double tap the "URL" item, double tap "read later", and am returned to my tweets to keep reading. 3. When I have more time later, I open up Instapaper on my iPhone. I double tap the "unread" folder, the default location for articles you add, and there's the article I added earlier, so I open it up and read it. 4. At the bottom of the page is a button that pops up actions like delete, archive, like, and so on. Articles can, I imagine, be moved to other folders with this popup, but I have no folders at the moment so cannot say for sure. I normally just delete articles once I read them anyway. I could archive them to store them away, like them to have them added to a "liked" folder (kind of like favorites) or take no action and leave them unread.
Some people use Instapaper as a catch-all when they are researching something. They will add all the articles and links they find to a certain Instapaper folder so they can find them and sort them out later. Also, you can send links or articles to a specific email address and they will be automatically added to your Instapaper; if someone sends you a link you want to read, just forward it to that address and Instapaper does the rest. I don't know if there is a Windows client, and I'm not sure about any Mac clients as they are all paid. The API is simple though, so if you know someone with programming skills who is bored I'm sure s/he could hack one together pretty easily. Come to think of it, I might do that...
