As Tim mentioned, there is the possibility of corrupting your Time Machine backups by modifying the backup in ways the tool did not expect. It is very possible that Time Machine is peeping a checksum of backups and that removing 1 file could invalidate the entire save, since Time Machine is a closed box, without experimentation there is no true way of knowing what damage will be caused. In addition, since Time Machine keeps hourly backups for the last day daily backups for the last month … You would have a lot of places to go to delete that one file.
Now, lets step back and look at the reasoning. I can think of two reasons to delete file from a backup and in both cases I can suggest that the effort is fruitless. 1. Space concerns. Except for VM Partition files you need to delete files because you are running out of backup space then you did not plan well and your best bet is to re-think and get a larger backup system and forget about it. 2. Privacy If this file has information that is not good for you then simply doing an erase on the file is not sufficient good forensics teams will look at all the data on the disk weather erased or not. In addition, I believe most Apple applications save files to iCloud until they are named the first time, so even if you remove the files from your computer there is a reasonable chance that an early version is somewhere on the network.
