 I may have been hasty in my assessment.  It looks like your Mini should handle 
the drive.  So, I'm wondering if the Mini is trying to index the external drive 
for Spotlight purposes and the Mini is taxed a little while this is happening.  
Try plugging in the drive at night before going to bed, and leave it plugged in 
all night.  Allow the Mini to do whatever it needs done while you're sleeping 
and see if it is behaving better in the morning.

Input/Output panel on the back of your Mini, it looks to me that the 
Thunderbolt port on that model of Mini is only for display port purposes, not 
for drive support.
