I can confirm your findings, but I don't know that I would consider it to be a bug. When you expand the thread, it is as it was in the old mail app. It always put the newest message first. In the new app, when I want to read a thread, I don't expand it first. I tap the collapsed thread, it opens, usually, with the oldest message at the top. I do a two-finger swipe down to read it, and when it finishes reading that message, I do a one-finger swipe down, it goes to the next message and reads it. The only time I expand a thread is when I want to delete an individual message, as opposed to deleting the entire thread, which, unfortunately, seems to be the only deleting method from within the thread.
