Hi,

I read somewhere in Apple's support pages or somewhere similar, that it is best 
when upgrading, to install from the so called combo installer.  You can 
download the combosx installer from apple's support pages.  Just do a ssearch 
for it.  the file should read as follows:
osxupdcombo10.11.3.dmg.  
This is not a clean install as such but there's a crucial difference apparently 
in that it installs anew all the system files etc.  I don't quite understand.  
Try this first maybe before you do a full clean install.
