It's true that I never bothered about checking and unchecking subdirectories; 
I've basically kept everything on a single level so that I could quickly access 
any directory without nesting. But yes, for those using a lot of 
subdirectories, this could be a problem unless there's a way to uncheck certain 
subdirectories and get back to the main directory and re-check it. This would 
be hard without being able to check exactly where you are but might be 
possible. I do actually have a lot of subdirectories in Music of course but 
have used an all-or-nothing approach for what is on which computer in that 
category which I realize isn't going to be practical for a lot of people.
