Nicholas, I've been doing this for a while now and I'm afraid it is not doable via VoiceOver. It's one of those things that definitely require sighted assistance unless you really want to go crazy with some kind of script or other obscure method. There are checkboxes to the left of each folder name, but you can't reliably get to them using VO. When you arrow up and down the list of folders, the mouse, assuming you have it tracking VO, is positioned to the immediate right of the last character in the folder name. You have to get that mouse over to the left and on top of the checkbox to check or uncheck it.
Months ago, when I still had some usable sight, I could use magnification and drag the mouse over to the box and check them, but no more. It's a great feature to be able to limit the folders synced to your machine, but you'll just have to get a pair of eyeballs on it. On the bright side, even my eighty year old neighbor can do the trick for me - I just get the mouse to the right side of the folder name and challenge him to use his finger to move the little arrow thingy onto the box to the left. then I click the mouse.
