I don't know what or why Apple made changes to the IMAP behaviour since 
Mountain Lion.  I am positive that Gmail IMAP is buggy and slow, irrespective 
of client, but it is true that if you bugger about long and hard enough, 
specially when you're on a slow connection and want to avoid the "All Mail" 
duplication, it can be done using settings of both Mail.app and Gmail.  But the 
result still doesn't justify the added complication, IMO.  YMMV.
