If you put them in the applications/AppName folder then the script will show up in the top of the list of available scripts in the script menu.
So scripts that are general to all applications should go into the scripts folder and scripts specific to an application should go into the application specific folder. Hope this makes sense. There is probably a way to make a AppleScript work as a service, but there are a few additional steps in saving it.
