This is confusing to me. Ideally Sweave should write that file in the temp folder, and R will clean up the temp dir string in the tex output. However, in your case, both tasks failed. Have you set up any Sweave options like prefix and prefix.string in your document? Or have you ever changed the Sweave module in LyX? What are the first few lines of messages when you compile the document? (View-->View Messages)
