I've seen people doing full PhD theses in LyX without the slightest clue of latex. Depends all on the field you are in and your requirements.

Disagreed - I'd say I know my way around in Latex pretty ok, without having ever looked at plain TeX. In fact, it is officially discouraged to use low-level TeX constructs and macros in LaTeX.
If I'd have to give an advice to a book author who wants to customize things: look (in this order) at the LyX manuals, the koma-script or memoir manual, and, when needed, the tex-faq.
