I think the default setting should be black-on-white because everyone is used to these colors. I've heard from quite some people that they first thought of LyX as being a very weird piece of software, just because of the background color.
On most TFT screens black-on-white also looks better because white isn't as much affected by the viewing angle as the current background color is.
