You have to turn on "amsmath": Menu Document -> Settings -> Math Options -> "Use AMS
math package"
It worked for you in the other document as LyX loaded the amsmath package automatically as you used
amsmath stuff that is directly suppoerted by LyX. \numberwithin is not yet directly supported.
