Currently the standard article class is used, together with suitable template documents. It is understood the Lyx is only an interface to TeX, but, as you also remarked, TeX/Latex is too difficult for a student to learn (and probably not really useful, i would add). Yet LyX seems to be the only easy, graphical way to introduce students to professional math editing.
