How are you putting in the log? If you use \log, it should work fine. If you are using something like \textrm{log}, you need to cursor out of the textrm box before you hit the underscore (space won't get you out -- LyX will think the space is part of the text).

Actually, it's hard for me _not_ to get the underscore to trigger a subscript, so this seems a bit strange.
