This folder contains everything ever
possibly needed - a full MikTex install, Lyx, and programs that allowed to
be bundled by their licence or by talking to the licence holder (e.g. FoxIt
PDF viewer etc.).

As I wrote too, there is no full MiKTeX installation available. That's no 
problem because the basic
installer is for many cases enough. Our computer pool guys install MiKTeX via 
scripts and tell
MiKTeX what packages to install. So you can do this as well when you need to 
install it on 100
computers.

You can install all available LaTeX-packages via MiKTeX before you start
traveling.
But what would you expect? That the installer has now instead of 75MB
350MB? There is for good
reasons no longer a MiKTeK complete installer available. Nobody needs
every LaTeX-package, so he can
download what he needs.

I want everything rather then being force to download every 5 minutes
something when I use special Latex features.

The install all MikTeX-packages directly ofter you have installed MiKTeX as I 
wrote.
Thic can be done via a script.

Does MikTex really need registry entries to work?.

Yes.

And does Lyx really need these registry entries, or is it enough if it knows the folder where Miktex is installed?

It only needs to know the program folders. But to get them the registry is 
searched.
