I don't understand the problem, just delete the IDX-box. Creating and working with index entries works in the same way as for ERT.
When I select "Insert -> Index Entry" a dialog box opens with only a single input window for the term. Is this where I enter the "see"?
Yes, you can enter all index-specific commands to this window. (The allowed commands are described in "The LaTEX Companion 2nd Edition".)
