Janus,

  Why not convert the screenshot to eps (ImageMagick's 'convert' will do)
and just insert it in the text? Then it does not matter where you have it
stored.

  In the For-What-It's-Worth Department, I keep all my figures and bibtex
files in the same directory as my book's .lyx file. For simple folks like me
it makes it easier to find things and not accidently break something as the
deadline for sumittal to my publisher quickly approaches.
