Dunno, but don't see why not. Maybe you need to run a unix emulation 
layer for Win32 to be able to execute it? No idea at all.

Can you run the application from a windows console?. Do you use the 
full path to the application?

Have a look in your .lyx/preferences file. Is it saved? Did you press 
'Save' rather than 'Apply'...
