Emacs has an outline mode (ESC x outline-mode RETURN). It sounds like you know that. I've never tried to use it with Lyx. Once in Lyx format, you lose the body/tree/subtree emacs markings (*, **, ***). When I have a complex structure that I havn't figured out completely, I'm inclined to use emacs until I get the issue sorted out (or partially sorted out). I'll usually do a lot of notes and partial developments of ideas (this is Sociology or humanities ideas, not quantitative papers which tend to be more straight ahead). Then, I'll copy/paste into lyx and sort the rest out with lyx. On occassions, I'll sometimes leave an emacs window open beside lyx and hop back and forth modifying the outline and doing the serious drafting in lyx.
