I'm not in academia, but whenever I write a book I spend long hours
using LyX. I very much like the default black print on the light tan
background (#faf0e6).

The first question is what about it gives you eyes train? Two common
answers to this question is:

1) Too bright and glaring

2) Not enough contrast to read easily

These require opposite remediations. 

For #1, either darken the background a little bit, or go with a very
dark background with white or extremely light gray print. If you want
relaxing, why not try a dark forest green like #006600 background and a
very bright green (#f0fff0) text? I had a user interface like that once
(with IceWM) and it was extremely restful. Unfortunately, my eyes later
degraded to the point where contrast was everything.

For #2, lighten the background a little bit, and use an easy to read
font like Century Schoolbook (or TeX-Gyre-Schola).

You can access and/or change the background by
Tools>Preferences>Look&Feel>Colors>background .
You can doubleclick the background color swatch to change it, but
remember to record its original color in case you want to "put it
back". To access/change the text color
Tools>Preferences>Look&Feel>Colors>text

As far as not wanting to check every color combo, the 10 minutes to 1
hour you spend experimenting with colors to get the combo that makes you
feel the best will give you years of more productive computing. It's a
spectacular investment. By the way, when you come up with the right
colors, write them down in case a new install or upgrade wipes out your
changes.
