My guess is that, for some reason, the second document cannot be compiled with pdflatex. (Without seeing the documents, it is impossible to know for sure.) One possibility is that you are using non-TeX fonts in that document, which requires it to be compiled with XeTeX or LuaTeX. So the View (PDF (pdflatex)) option is not there, because it cannot be used.


If you want Ctrl-R always to compile the document, then you could assign something different to it, such as:


buffer-export default


Or you could assign that shortcut to something else. It will use whatever the default output format for the document is.
