Curious.  Is that the pdf I generated?  Or is this one you produced?  I did not 
have an opportunity yet to print and measure, I'll try that later.  On screen 
they sure look different and this difference seems to dissapear when I remove 
kpfonts-otf. I used lualatex to produce the pdf in case that matters.

I've attached a mwe of a multiline equation.  I've inserted vphantom to try to 
make the closing } the same size as the initial {, but for some reason in the 
pdf output the closing } looks smaller.  In the lyx onscreen (not preview) it 
actually looks correct.  Using lualatex for processing.

 

Any ideas?
