Using the measurement tool in Adobe Reader, it seems both braces have the same length; see the attachment. Did you print the pdf and measure the lengths?

I've attached a mwe of a multiline equation. I've inserted vphantom to try to
make the closing } the same size as the initial {, but for some reason in the
pdf output the closing } looks smaller. In the lyx onscreen (not preview) it
actually looks correct. Using lualatex for processing.
Any ideas?
