I want to use the find&replace tool to find end-of-paragraphs and replace them with the space character, as in the attached picture.

Is there any way to do that?

I tried to select with the cursor an end-of-paragraph (¶) and then clicked on Ctrl+F to engage the find and replace tool. A character appears in the Find field. Clicking "Replace all" I get the message "Search string is empty".

That character isn't really there. It's just how LyX displays end of line (when it's asked to do so). So that's why you get the error. It does not look like the regex function of advanced F&R will do this, either, I'm afraid.

The fact that a character appears is a bug IMO. I am not sure what is actually is. Note that this happens even when the end of paragraph markers are not shown.
