It is possible to use fncychap with KOMA-book, even if not recommended. The
warning is caused by fncychap that uses the depreciated command /rm. To
avoid the warning insert these lines after the loading of fncychap in the
Preamble:

\ChTitleVar{\bfseries\Large\rmfamily}\ChNameVar{\bfseries\Large\sffamily}

Depending on style you might need to adjust the size of the font.

The recommended solution is, as Jürgen suggests, to explore the
possibilities of the KOMA-Book.
