I think this version is just fine, it is probably the newest one.

Well, you can use just any font. Experiment with "xfontsel" and try out
the fonts in "Options/Screen Fonts". When you have found a good font (that
is good in all sizes that LyX uses), modify the lyx configuration file.

I'm personally using xfstt TrueType server with good results.

Just write an usual document and copy it to your template directory.

You need to use LaTeX code for this. Just write the LaTeX code in LyX
document and mark it as TeX code. Read (La)TeX documents for what to
write. Or read the LyX FAQ and ask questions here (althought the list
isn't really for LaTeX questions... you might want to check out LaTeX
mailing lists/newgroups too).

For ps/pdf the easiest way is to first create postscript file and then
convert it to pdf using "ps2pdf" that comes with ghostscript. Newer
versions of ghostscript can do better ps2pdf conversion. What comes to
html, there are several alternatives but I don't know the best approach. A
straightforward way is to use pdf->html conversion program (there is
one) but it might not be the best way.

How large?

LyX wants eps figures. In which format your pictures are originally and
how do you convert them to eps?

xfig is my favorite.

You'd better to install everything related to LaTeX and Postscript
(eg. psutils come often handy).

html is the most difficult format of those for LyX. But it is possible.

Load the eps in Xfig, make the annotations and export as eps. But note
that it is not possible to annotate the pictures inside LyX.

Yes, it certainly is.
