Just make sure to delete ~/.lyx/preferences and you can continue to do all your configuration work in ~/.lyx/lyxrc (at least for the next version or so). I think Lars' long term plan is to remove lyxrc from users and only allow preferences. A system lyxrc will always be supported. Allan. (ARRae)
