Well, you can, actually. I should have give you these details in my
previous answer, sorry :) You can specify more than one folder for
your lyx files in your .lyxrc, say :
\document_path ~/MyFolder
\document_path ~/MyOtherFolder
...and so on.
Lyx is just great.
