I think it is needed for converters and other helper scripts, but I guess 
that would not be a problem.

I would not be surprised if the problems where not shell specific at all, 
but related to scripts trying to write to stdout and/or stderr.

I think any solution that ensures that stderr/stdout output from LyX and  
from scripts is visible if started from a command line window (or 
stderr/stdout is redirected to a file) would be OK.
