The auto-tools solution works very well on systems that support the auto-tools.
There's absolutely no point in replacing them unless the replacement is at least
as good on these same systems. So, by all means do consider a replacement
seriously, but realize also that implementing it is a serious undertaking that
will almost certainly take up all of your LyX time for the forseeable future.

I think that you're in danger of spreading yourself too thin and would counsel
doing one thing at a time and doing it well. We know from experience that a big
project like LyX can suffer badly from not-quite finished code. Heck, it's taken
us five years to clean up the previous ten years' code. LyX 1.4 functionality
isn't soooo much greater than that of LyX 1.1, but it's a heck of a lot cleaner
inside.
