I could have sweared that there was none, but actually it reads:

+checking for "/home/georg/.lyx/../src/tex2lyx/tex2lyx"... no
+checking for "tex2lyx"... yes

The strange thing is that tex2lyx is not listed in the converters. 
Reason: /usr/local/share/lyx/lyxrc.defaults contains

\converter latex      lyx        "none" ""

The result of the configure run above was placed into 
~/.lyx/lyxrc.defaults. Everything is fine if I rename this file to 
~/.lyx/preferences.

Of course I ran this test with no preexisting .lyx directory.

Now why is configure creating ~/.lyx/lyxrc.defaults and not 
~/.lyx/preferences if run automatically on startup? This is indeed a 
major problem for 1.4.0.
