These cause a conflict with LyX's default settings in 1.3.x (which have pdf assigned to ps to pdf and pdf2 assigned to pdflatex), so that, for example, LyX generates .eps figures and then runs pdflatex, and similarly the other way around. (Note that this is not a problem for LyX-1.4.0, which seems to handle the issue properly.) In 1.3.x, simply deleting those lines fixes the problem. (I'd produce a patch, but the CVS tree does not include that file; I've attached the complete preferences file as "preferences-1.3.x".
In 1.4.0, this change might as well go in as well. However, I'm confused: this change should have gone in with the patch I submitted on 1/12 (<http://www.mail-archive.com/lyx-devel@lists.lyx.org/ msg84926.html>). Somehow, the ChangeLog was updated, but the preferences file was not (unless I've somehow screwed up my CVS settings). The attached patch changes just the preferences file, but exactly as I had intended before.
