Sounds pretty good to me. Here's an alternative just in case:

        LyX, originally a Unix application (using the X Window System),
        now also runs natively on Windows and Mac OS X.

or if "the X Window System" is too long...

        LyX, originally a Unix application (using X), now also runs
        natively on Windows and Mac OS X.

or how about this one:

        LyX, originally an X-based Unix application, now also runs
        natively on Windows and Mac OS X.

But to be honest, I can't figure out if it should be "a Unix .." or "an 
Unix .."?
