What is the problem? Miktex trys to install the missing LaTeX-packages
that are needed by LyX. If you don't want to be bothered set MikTeX's
automatic package install option from "Ask me first" to "Yes".
If all missing packages are installed, MiKTeX doesn't come up with
install messages if you reconfigure LyX, also if you use "Ask me first".
If not all packages are installed, MiKTeX trys to install them every time LyX is reconfigured.

I've got the launch LyX option checked in the last installer dialog. So when installation is done, it launches LyX, and I get the same sequence of installation prompts from MiKTeX a second time. This doesn't happen with Ruurd's port.

If this is the case the reconfiguration is done twice and should be fixed.
