I know now why: LyX's reconfiguration is indeed done twice, once by the 
installer and once if it is started the first time.

That's correct. The installer updates the contents of c:\Program 
Files\LyX\Resources\lyx. When you run lyx yourself it updates the contents 
of C:\Documents and Settings\Angus\Application Data\lyx.

There is a difference between system settings and an individual user's 
preferences...

I mean that it is not necessary to reconfigure LyX by the installer. 
This would also avoid the problem that the installer allows to launch 
LyX while the configuration script is running. I'll test this.
