So you think that having such functionality is a bad thing for LyX/Win? 
The only real problem here seems to be the ~ abbreviation.

Not a good solution. This thing is meant to be displayed on the Window 
header.

And if there are two different "My file.lyx" with different paths? I'd 
suggest doing as emacs does in such a case and display

     My file.lyx
     My file.lyx<2>
