Well, it is not necessarily a bad thing, but it is not a tradition, and therefore people will find it strange. I think we should go for the second option.

And if there are two different "My file.lyx" with different paths? I'd suggest doing as emacs does in such a case and display
My file.lyx My file.lyx<2>
The convention is to use "My file.lyx (2)", but this is best.
Excel for instance simply disallows opening a second document with the same name, although the path is different. I guess they have found that people mix up and ruin their work when they have two identically named documents open.
