No: it's better as it is: the inconsistency would be too confusing for some. (I wasn't complaining, by the way: I like the new version much better than the old. It would be nice, however, if Apple's file dialogs could be modified more than seems possible.)
An alternative would be to add a (UIless?) pref to govern that. Then user will be able to chose what they prefer. Currently the choice is only possible at building time.
It occurs to me that there is a problem with the current scheme. If I want to use, for example, the cua.bind file for my key bindings, I now have no way to access it from within LyX: the Mac file dialogs won't let me navigate within application bundles, where the default .bind files are. (Of course, it's always possible to copy .bind files manually from the LyX.app bundle to the user's preferences folder, so they are accessible in principle, though they wouldn't automatically get updated in this case.)
I guess my inclination is to use the Mac file dialogs, add a description to the LyX/Mac webpage about how to change .bind files, and see if anyone complains about not being able to do that easily.
