This is /exactly/ what people writing Ph.D's do, one doc per chapter.

[But I see now how people make do with the really amazing facilities LyX offers for jumping around in large documents quickly...]
I use one file per chapter - not because of some lyx limitation but because of:
* latex speed issues - previewing a 300 page book takes several minutes, a 20-page chapter alone is quick though. There can be a lot of previewing to get a figure just right, and some chapters have more than one per page. * cooperation issues - several people can work on different chapters simultaneously.
