My thought about that box was: 1. if some environments which require the amsmath package, such as align and cases, are included in a LyX file, amsmath should be automatically included. 2. if the user doesn't include anything that intrigues the auto-inclusion of amsmath but she/he writes some "evil-red-code" which need the package, she/he is responsible for including amsmath by using either that checkbox or the preamble. (I hope I am not raising some kind of flame.) I totally agree with your opinions about the doxygen comments. By the way, For situation 4), there is a new command in doxygen "copydoc" which copies documents from other part of the code. --Ling
