If you think that the GUI has taken over LyX then you are exactly wrong. We have worked sooooooo hard to achieve GUI-independence because we want the LyX core to be independent of the GUI. With a little further cleanup of the core it becomes entirely possible to have the lyx core and the lyx gui as two entirely separate programs communicating through slots or pipes.
