Wasn't it one intention of the new Graphics Inset that eps-figures will be converted to a supported format when calling pdftex?
However, if you need to convert your PhD to PDF and want to use pdftex and eps-images, you can use the excellent script tex2pdf, which converts eps figures to pdf figures and even creates bookmarks and thumbnails.
