A HullNone container is unusual and if the enclosing environment does
not deal with math constructs you could get errors. Of course, this
warning could also be issued due to previous parsing errors.

I suspect that in some cases this results from an years old conversion
from latex to LyX.

Is it possible to search for any keyword on the lyx file to pinpoint
the place where this construct occurs.

I tried something like:

$ grep -r hullNone

but the output is null/empty.

As Enrico kind of implied, this could be caused by parsing errors, so it might not show up in the document itself. (I checked lyx2lyx, and it is not intentionally inserted there.) You could isolate the cause by bisecting the document though.
