I suppose the first thing to do is to turn off Spider Oak's autosync and
see if that makes the problem

All of this seems to use QFileSystemWatcher in the background, so we are
beholden to whatever it
thinks counts as a file change. A momentary renaming or whatever seems
as if it could trigger that,
from what I can tell, and that kind of thing might well happen during
syncing. I wonder if even the
locking and unlocking that has caused other problems might trigger it?

Suppose the time settings on this two computers are different.
What would be used as time stamp, the one of the lyx-executable
or the one on which the file is stored?

I just wanted to say that LyX also asks me whether to overwrite the file after the "changed on disk" message is shown and I try to save. Maybe that helps in knowing what kind of change happened to the file.

Not sure whether I can help somehow by testing something particular. Please let me know if so.
