Well, what is the most secure is to remove all sweave/gnuplot/minted code. There is no point in looking at security without usability IMO.
Personally, I think it does not make sense to exclude features (as long as they are well supported and largely used) just on the ground of security. I understand that no everybody agrees with that.
I think that a clear marker that one is in unsafe mode would help. ut it should be something a bit annoying, like a box with read background indicating what unsafe features have been enabled at this time.
