To me this is a strong argument. And further, the "strange tricks" can
lead to security issues (e.g. setting -shell-escape manually and
forgetting to remove it).

I think that some believe that by including code in LyX that requires
-shell-escape would lead to more users using -shell-escape which could
be viewed as less secure. Further, in the case of minted, shell-escape
might not be required in the future.
